$40 for a site PLUS $25 entrance fee means a 1 night site rental of $65, or did I misunderstand the website?

You can purchase the Inter Agency America the Beautiful Annual Pass or if you are a senior a life-time pass. This covers the $25.00 entrance fee at any National Park, US Forest Service site, Army Corp of Engineers site, and other federal parks and monuments. We are seniors so we have a non-expiring Inter Agency pass. It is worth it. I think the annual pass is $40 and the senior no-expiring is now $80. This is the way to go if you plan to camp in federal parks.

Correct - I have a senior pass and pay no entrance fee and only pay half of the site fee in National Park Campgrounds and Army Corp of Engineers Campgrounds. If you are not a senior you could get an annual pass for $80 and not pay the entrance fees.

Yes, National Parks have entrance fees on top of the camping fees. However, it makes sense to get the annual national parks pass which waives the entrance fees. It also gives you half price camping fees. If you camp at COEs, national parks, national forests, and other federal-run campgrounds, your annual pass ends up paying for itself. If you are over 62, you can get the lifetime pass or the $20 annual pass.

That is correct. Better to stay longer to amortize the entrance fee

DO you have a national park pass? If you don't then the entrance fee is $25. If you plan to visit other national parks, national forests, historic sites, national seashores, and the like run by the federal government, then it pays to buy the pass. If you are a veteran, I believe it is free. If you are a senior, then it is a life time pass for $80 and half off on camping at most federal campgrounds. If not a senior, then it is $80 for the year and not discount on camping. https://www.nps.gov/planyourvisit/passes.htm
